What are the current ways to automatically find the items with the biggest price differences between Ebay and Amazon.

I know pricepirates checks it for a given single item, but it's hard to cover a lot of items manually.

There are uncountable amounts of items on Amazon.

I doubt you would be able to create a bot which could effectively do what you're asking - mostly because of time issues. Too many products to check.
I may be wrong.

It doesn't have to a comprehensive check, just the well-selling ones

I've seen browser addons that do Price Check/Comparison so maybe use that to open different products on Amazon in a tab and see the price on Ebay.
