I used Vanilla Forums briefly and had this same issue. What I did was I copied a few categories that came with the forum CMS and then I renamed them to whatever I wanted to name them.

So I have to go and change the code? The only category where the threads actuaslly show is the default "General" category.

Also make sure you are not using "Categories as root headings"

    Good luck :D

Is there a certain reason you must use vanilla forums?

I would suggest you use smf, phpBB or if you want to pay - invision power board or vbulletin.

phpBB, SMF, vBulletin, etc do have more bells and whistles than vanilla forum. But if simple forum is what you're looking, vanilla forum IMHO does a great job. More does not necessarily means better. It depends on what you're trying to achieve.
