Anyone have any experience using inhouse software affiliate programs?

My friend runs a software development firm and he is looking to do an in-house affiliate program and reach out to specific websites that correspond to his softwares. Would this be better than using an existing network like Clickbank or commission junction? What kind of fees do they charge?
