Used to uss a counter to track incoming keywords but now it says "encrypted search" ..any other WMT alternatives?

Nope. They're not passing the data through, so no analytics can know.

All you can do is sign up for google webmaster stools and wait till they feed you three week old search data.

Google should call it "secret search data", secure my a$$...

Try looking at yahoo/bing/other search engine referrals instead.
