I think you can wait for a while because aged domains will get the better result although you have all good things on your site.
Yes, I was also thinking that it could be that my domain is just too young.
 
I'm having a similar problem, but my site is only 1 month old. I'm no going to sweat it though, I'm just going to keep building the pages it still needs and a few web2 backlinks and revisit it back in a few months.

The last thing you want to do is let this one site distract you from your next. You can be beating yourself up trying to figure out whats wrong with it and spending to much time trying to get it to rank and then 4-6 months down the road you start ranking for some long tails and start earning a decent amount. You'll be kicking yourself if you wasted all this time just on this one site when rankings where going to be inevitable then you start on the next project and have to go through the whole process again.
 
All this talk of affiliate links causing drops in ranking makes my stomach turn. Certainly lots of off-site linking to irrelevant(or even targeted affiliate offers) content will hurt your overall ranking strategy. However, if you left naked amazon Affiliate links in your main articles, then this can telegraph some things for sure. Most guys use a plugin like pretty links lite or something like that, but you can even just mask your own links by using a redirect with a cleverly labeled on-site backlink.

I highly doubt your on-page Amazon links caused any of your ranking woes, and I suspect you identified the real culprit above which was likely your plugin - "Above the fold optimization." It's quite likely the plugin utilized a strategy that flies in the face of recent SEO developments. Of concern though ... if you continue to tweak so many things without providing for adequate time to realize what worked ... it will look like anything worked and you will miss what actually worked. For my money though, your ranking woes are directly correlated to your use of the plugin I mentioned above. Definitely general wordpress caching plugins don't cause these problems unless their settings are somewhat twacked.
