I am going to start two Amazon affiliate site. My main purpose is to flip them once they have generate enough revenue. I am in a fix weather to use expired domain or new domain as I have heard that using expired domain lowers the site value when trying to flip/sell.
Is it true?

I see it as irrelevant by the time you will sell the website. I'll explain why.
By the time you will be selling your domain, in all theory, you should be getting earnings.
Usually, affiliate websites are sold after a decent number of months of constant or trending profits.
At that point in time, the nature of the domain will be irrelevant to the buyer. As the website is doing great, generating money, and also getting organic traffic.
On the contrary, you might even use it as a strategy to increase the value. Most expired domains come with a backlink profile. That's why you bought it in the first place, right? I would be enticed to buying it even more, if I see it has backlinks from wikipedia, or forbes, etc.
On flippa, the vast number of recent buyers are investors. Their knowledge of seo techniques are only skimming the surface. The buy, hold, resell. Money is what dictates a sale, in most cases.
The is another factor, though. I think what you caught talking was about using PBNs on affiliate websites. A lot of buyers tend to step away when they hear PBNs were used for backlinks.
Even Empire Flippers usually specify for each website they sell, if the owner used PBNs.
I wouldn't buy a website that clearly used a PBN to get rankings. But maybe someone else will, you never know.
