Here's my problem. I use the Tor addon together with Privoxy and it works great. The only problem is that whenever I got to a website that requires Adobe Flash, like youtube, Firefox will tell me that I either have Javascript deactivated or no Adobe Flash player (or an old one). I can not watch any movies on youtube while using tor/privoxy.

Anyone know how to get around this?

I have enabled Javascript, was always on.
I have downloaded the latest Adobe Flash application many many times.

You could try an older version of flash, like 9. Flash 10 is causing me all sorts of problems.

Privoxy has some rules to remove all the javascript scripts from the web pages you are browsing

So it is Privoxy that is causing it. Any way to stop it from doing this?

Don't know exactly how that would fix it but.....no.

Of course. That's how they keep you anonymous (or from being tracked by previous visits to websites), via browser cookies, javascript code or flash cookies.

Change the privoxy configuration file, just take a look in it you'll find the stuff there.

In the configuration file, what would I change to allow it to play flash movies etc...

Try just use a minimal config file.
Or use polipo instead of privoxy, it's better anyway imho
