Adding domains to host gator

Is there an alternative to connecting my new domain as “an addon domain” ? Hostgator says that it will store the new domain a sub domain of my main site .

Does this mess with the SEO of my domains ?
How much will they be linked together ?
Is it true that if one of my domains gets crawled they all will ?

thanks in advance everyone
