You guys are not "losing" backlinks they are just not all showing in Yahoo explorer. They may be updating their code right now or there could be a glitch.
I know why this happened, and I'll make a blog post about that today or tomorrow on my blog.
In short this is because of duplicate content on the backlinks source page...
I too lost ~50% of my Backlinks or say Yahoo SiteExplorer is showing just ~50% of my backlinks. Maybe they are updating their DB or Code. Rank in SERPs is same yet. Even I was depressed at the lower count of backlinks but lol, it happened with everyone.
It's not that you actually lost 50% of your backlinks.
It's that in general, YSE is showing about 50% less backlinks.
Remember that Yahoo and Bing merged so there is probably some changes going on.
Better you keep track of actual backlinks indexed in the Search Engine you target on your own.
And, as already said, do not worry as long as your SERPs do not decrease or even improve!

I went through this twice the last year. Yahoo site explorer shows about 50% less backlinks for a day or two, and then they all come back. It has never affected rankings.
I don't know why, was thinking it had to do with the merger of Bing and Yahoo and them updating their databases, but may be not.
