You can use the Googles disavow tool to remove spammy links.

Instructions to use it can be found with a simple Google or Youtube search.
After disavowing some spammy links I noticed my rankings returned gradually over a month.

You can choose. Use a handful of backlink checkers (ahrefs, majestic, semrush etc), plus the links to your site in webmaster tools and conduct an audit, highlighting all the bad links. Do this at the domain level so ensure you don't miss any. Then paste them into notepad and upload them via the disavow tool.

so when I have backlinks from example.com/abc/def I can directly just ban all links from example.com without listing all of them?

Just use this format : domain:example.com and all backlinks from the whole domain will be disavowed.

Yes exactly, providing the domain is clearly spam and unhelpful for your site. The reason to do this is so you don't miss any other links from that domain that could easily slip by. By disavowing on the domain level, you're covering all your bases.
