I hope this does not sound like a lame question to ask. I was wondering if it is possible to use these on a non-WP installed site? (For instance, if I just make my own site completely from scratch and upload them to the hosting directories would these plugins still work?)

It would be possible ... assuming you created your own content system just like WP

All WP plugins are created to work within the WP infrastructure. I recommend you learn it, love it, & use it.
