I don't think that google needs your website to be registered with webmaster tools or analytics in order to know your backlinks profile, time on page....etc. Webmaster Tools mostly shows the data that google already has about your website. If you improve the Alexa rank with bots you may also think at the bounce rate and other data Alexa shows. They won't look natural at all iMO. Also, since Alexa also shows the rank in specific countries, you may have to use bots with proxies form the countries you target.
