But every tube site has categories and tags so if that cause duplicate content why they can rank high in search engines? Yeah probably they have some strong backlinks but studying some of other site on my niche I saw that they have a big organic traffic for a lot of keywords

I do that cause I wanna give a structure to my site so the users can have a nice navigation and yes I wanna index tags and categories too.
