I would prefer blurring out the old logo and putting a new one over that to cutting out regions with the logo. That cuts of parts of the video and that disturbs the aspect ratio. The final video may get distorted or skewed. Not a very pleasant one.

If you have camtasia, go to youtube and choose the video. Then capture the frames (ratio 16:9) you like with system audio enabled. During editing, blur out the logo.
