Reporting someone is not going to get them banned. But if enough people report a site Google will review the niche and the algo developers will figure out how to tweak the next Penguin so it is more effective.
An algorithm update isn't going to totally deindex your site though.
I like the idea of checking htaccess for hacks and also fetch as googlebot.
If you do file for reconsideration it usually takes 2-14 days to hear back.
It's really strange to be totally deindexed and not have a warning in WMT. Are you absolutely sure there are no no index tags or odd canonical tags? If this was my site and I was sure it was whitehat I'd file for reconsideration just to make sure there's no penalty.

What is the subject matter of the site? Any chance there is a trademark infringement? Any chance someone else's material is on the site and they filed a DMCA?
I have seen both. Panda tends to affect either the whole site, or a whole section such as a blog. Penguin tends to affect a site on a keyword level. A manual penalty from Google can affect the whole site, or sometimes just one keyword, or sometimes can totally de-index the entire site.
Some Wordpress themes are set to no index by default. Check the privacy settings to make sure.

Personally I don't use any automated programs but then I deal with mostly whitehat sites that over did it a bit. If you've got a pile of Blackhat links it may be hard to get the penalty removed. I've heard that remov'em is good but haven't used them.
Fix, If you got a manual penalty, you can't override it I just building good links. You have to get rid of as many links as you can, disavow the remaining bad ones, and apply for reconsideration.
If you had a manual penalty, they eventually expire. But if the sites have not changed then they'll probably pick up a penalty again and be deindexed soon.
