Use the root link, links pointing to the /index.html are not a good idea, can cause some duplicated content issues, losing a lot of the benefit. Push links to your internal pages as well to strengthen the overall domain, ensuring that your link building campaign also appears more natural.

I believe that although it will not do any harm, you should look to utilise a wider variety of domains. Multiple links from 1 domain do not pass as much strength as links to your pages from various domains. I would find the most relevant content within the site to your niche with the highest PR...
