No. The links shown in GWMT are a selection of the links which they know about. They're not an exhausted list of all the links which they know and count.

A graph like that is much more likely to be normal day to day fluctuation. If you were hit with any kind of penalty, the drops would be a lot more defined than that. Also the traffic volumes involved seem quite low, so that's going to skew the graph by making any fluctuations appear bigger than...

You'd be better off placing the <NOINDEX> tag in the header of the pages you don't want indexed. That way they have to read the tag instructing them not to index the page because it's on the page itself. So you're not relying on them to read and comply with your robots.txt file. That being...

No, they should be treated as completely separate domains. Otherwise every wordpress or blogspot subdomain would be screwed. Links built to one subdomain only effect the rankings (be that positively or negatively) of that specific subdomain
