Just because a site is penalized does not mean it will automatically be deindexed. Google only deindexes sites for extreme violations. Having said that, I would not want to link out to any of my money sites from a penalized domain.

You sort of answered your own question. Obviously having them all on separate accounts is safer than having them all under 1 account.

Some Web 2.0 platforms have noindex tags in their meta and/or robots.txt. No amount of waiting or blasting them with links will get them indexed. So make sure to check that first.
