Well, it highly depends on the settings in each tool you have. Make sure you check in one and the same search engine in all of them. Might happen that in one tool you track universal results and in the other one serp features are included into results. Afaik, you can always check cached results...

I am not sure there would be a massive difference if you use either option. In case you use clean search engine friendly simple URLs, you will benefit in any case. As itz_styx said, try it out and see how it goes.
