As I heard that GWT is bad for blackhat seo, I was thinking that Google Analytics will get me flagged as well, I was wondering if there is any similar tool that you recommend me to use?

Using a CMS that tracks visits and where they come from is your 'best' alternative. If you're on a Wordpress template (as most here are for some reason) I'm sure you can find a plugin, however. Look for traffic stat wordpress plugins and tons come up.

I use Piwik and it's great. Can be integrated into WordPress too. If you want to track multiple sites from the same install just make sure to use the Piwik tracker proxy.
