When will the backlinks start to work? When it's indexed or when it appears on the WMT?

I think you you should remove the link the moment it appears in GWT as it's a sign you're about to be penalised.
So you have the most juice from the moment a link indexed till it appears in GWT.

For me it sometimes takes several weeks before a link shows up in GWT but I see the effect on rankings shortly after it was indexed. Mostly within a few days.

...A link showing up in Google Webmaster Tools can be either good or bad, but it depends on where the link came from and a multitude of other reasons. However that does not mean that any link that shows up in Google Webmaster Tools is bad, you should actually see your "good" links as well.

I think you need to wait at least a week before you make any final judgment on the effectiveness of a link and I do not think GWT needs to report the link before your website can be affected.

But still it takes time to settle and rank you in SERP's.

Generally It will start working once it is indexed and you can see the SERP movement.But sometimes it takes a little longer to show its effect mainly in case of new websites.

When indexed/crawled assuming everything else is good with the site. Also links seem to get stronger with age.
