I dont have either but GSA seems to be really popular around here so Im assuming its better.

It's popular because it produces results. No one can definitively tell you which one will be the best after the update because the update is too recent. I'd say go with GSA

This. Your better sticking with adding unique relevant content, until the dust settles from this recent update. It will allow you to work out what was actually targeted in the update and respond with a strategy accordingly.

well, I'm new to the game, and my site is only few months old. I had some seo done for it and I have some tier 1 properties done, so I thought I would get something to blast tier2 and 3 links. GSA looks nice, but Magic Submitter seems to be more user friendly and has lots of training for it on the site. And with a recent update I do not want to invest into something that would be unusable to me. My budget is not big

New site requires lots of manual work on content and tier 1. Only when you're confident in your stability for tier 1 should you worry about any automated solution.
Please understand this guys. No software will take you out of a penalization.
It's not the tool but the way you use it that makes difference. You could have any software under the sun but if you don't know what are you doing, it won't help you at all.
Check the first positions in the SERPs for the terms you want to rank for and analyze what those guys are doing. That's the purest form of evidence to know what's working right now.

Thank you guys for your input, I guess I got caught up in a hype looking for shortcuts, that I kind of neglected my content, so I will concentrate on that for few months and see how that will go. It is just so much information to absorb for someone new to all of this.

Google is not punishing or slapping any software. It is after backlink structures/types. Actually no software can help you against those updates. You will have to figure out that. When you decide how to go on, you can use that software as you like.

Ok here is the deal. You can completely start using automated tools from the start. It all comes down to anchors. No you won't get in trouble for building links everyday with a new site if you do it right. First get a few links with high page/DA authority. Then start running your tools and you will be fine if you don't try to just target one main term you are trying to rank for. I don't get why people can't understand that you need to first build links with the anchor for your domain name. Then you can move on to other link anchors.

TIer 1 backlinks should be completely done manually.
