[Help] Addon domain is automatically adding subdomain to main site in Hostgatore(business)

Whenever I am adding an addon domain to my hostgator account, it is automatically adding a subdomain of the same name (as of addon) to my main site.
Is it natural?
That subdomain will be indexed in google in future?
Kindly help me guys. I contacted hostgator support but they said that I can't remove that subdomain due to file structure.

yes, I have hundreads of addons domains and the subdomains never get indexed
