Penguin deleting root domains from the Serps

Are you sure? What makes sense to me is that it's a homepage penalty, since naturally we build the most links to our homepages and let's be honest, our link profiles probably look very unnatural even if we've mixed in many non-exact match anchor links. I think there's a homepage penalty and Google ranks the next most relevant page instead, albeit very low (example, homepage was on page 1, now subpage ranks #192 for the homepage's keyword, and subpage could be contact us or about us).

I'll continue building contextual links to the homepage using natural anchor text and brand links to see what happens. Last time I did this, it fixed the problem, but no luck with reviving one of my most important casualties.

I'll keep you all updated on my results.

I've seen this more and more lately with my newer sites, and believe that it may have something to do with relevancy across the ENTIRE site. My theory is that Google, at least initially, thinks that this particular inner page that is ranking is more relevant than your root domain.... It's like the first process that the algo goes through to categorize a site. Google is trying to figure out what your site is about. I could be wrong, but it's just a theory. So far this theory has stood the test of time through about 10 different domains of mine...many of them had the same issue prior to the Penguin update, and many of them are doing the same thing post Penguin. Eventually all of them stabilize though, after Google figures out what your site is about and where it should be filed in the SERPS. Google will eventually rank the root domain for the keyword instead of the inner page after it goes through all of the initial algo processing steps.....

I'm seeing the same with 2 sites I've launched post penguin, Ive never has issues ranking like I'm seeing now, I second your theory

I see you're talking about sites launched post penguin. I just checked and I'm having similar issues with brand new domains. As if penguin wasn't weird enough
