I just want to start by saying this was a fantastic read.. Took me some time to go through it all, but informative to say the least.
Below I will tell you exactly what I did. I don't have all the tools "Xrumer" so I did the best with what I have. I also skipped a few steps, and used some of my own.

Since the update, what keywords do you target in the Scrapebox blast and Xrumer blast going to your tier 1 links? Do you just use pen names with the Scrapebox blast or LSI keywords? Likewise with Xrumer, do you target more than 1 keyword or do you not think it matter?
Can you not get a version of BMD 5? I downloaded 6 but the interface was so different i carried on using 5 and put learning v6 on the to do list. It's certainly something i need to look at but the email we got a few weeks back said that BMD 5 will continue working until July sometime. As a general rule I try and avoid using new versions of programs as there are always teething problems and very little info online to help.
Hopefully they will fix the issues with BMD 6 pretty soon

I have recently done some similar tests on a brand new website.
Here are my stats for my website...
Keyword #1 Exact Searches - 3600 Local - Low Comp (keyword in domain "not EMD though")
Keyword #2 Exact Searches - 4300 Local - Low Comp
Keyword #3 Exact Searches - 3200 Local - Low Comp
Below I will tell you exactly what I did. I don't have all the tools "Xrumer" so I did the best with what I have. I also skipped a few steps, and used some of my own.
#1 . Created 1000 word article on my main keyword. Spun it to 65%.
#2. Created 10 manual web 2.0's, and bookmarked them with the list BMD provides. I only used 1 anchor in the article linking to my main page. I also used 5 variations of the keyword. I then Pinged, RSS Submitted with SeNuke. Then I created feed for the 10 links with links2rss. I uploaded file to my bluehost account, and submitted the link to all the RSS directories in SeNuke. I then blasted all the links with Scrapebox. Then created web 2.0 profiles, and forum profiles linking back to each manual web 2.0 using the list in SeNuke. Then I used a different unique well spun article and blasted these 10 web 2.0's with SeNuke Social links. Then I blasted each 10 web 2.0 with AMR (500 or so auto approved). Then saved all the AMR & Social Nuke links and bookmarked them with BMD.
#3. Repeated this process with the same 1000 word spun article and did this for 5 of my deeplinks to my main website.
This gave me a total of 50 manual web 2.0's linking to my website. After it was all said in done, I got 45 of them to get indexed.
#4. Created new 1000 word article and spun it to 60%. Did SeNuke blast to all the social websites. This gave me 40 links to my main page. Did the complete process above to these links. I also did this blast to 5 of my pages on my main site.
I also created 50 profile links directly to my main website using Sick. I created the accounts over 1 week ago, then added the link to ensure they wouldn't get deleted.
I also did 30 manual blog commenting on niche related blogs using pen name to link back.
I started a fan page. I created an add that was charging me .4 cents per "like". I got 400 facebook "likes".
I also submitted to a few directories, 10 or so.
This week I will submit 1 press-release.
Total keywords used (including click here, website etc etc...) 50 keywords
Total Links pointing to main website - 300 (197 indexed at this point)
So... I know this isn't exactly what you did, I figured this would get me started. I plan on rinsing and repeating this process once I see some serp improvements. At this point (2 weeks into process) I have not seen much movement. I started out not even in the top 500 for any keywords. My best placement at this point is 197 for my second keyword.
I will keep you updated on my process. Thanks for the great report you have put together.
I think there is something wrong. You have made many links to your site, but your rankk isn't improved, as much as it should.
I could bet on profiles links or senuke automated web 2.0 links. Also you maybe didn't diversifies anchors enough, or the keyword density on your site's is too high.
If you read the blueprint you know that neither XRumer nor Scrapebox links are sent to the tier one.
From 100% to 20% depending on a number of keywords I rotate.
By the way, the fastest way to recover from Penguin "over-optimisation" crap would be to take your sitemap (all inner pages) and generate 1000 random names mixed with 200-300 related keywords and run like 100K blast with Scrapebox and XRumer.

It makes sense, if you think about it laterally, there's 2 basic options,Huh? Methinks that isn't quite right.
To sum up this thread. What was easy built it function in BMD 5 is now a manual pain in the arse in BMD 6.
