Category Pages For Ecommerce store - help

Im setting up My next eCommerce store and im in a dilemma. There are a lot of log tail keywords and im thinking about either going after after it with Categories or creating static categories for those keywords. Im using magneto and i like the way the filter is set up for the customer but it is not good for seo as everything is dynamically created. any help will be appreciated.

Personally when setting up Magento I use keyword rich categories and have them in the main menu bar.

Did you have the filter on the left sidebar? how many different categories do you have?
