Safest Affiliate Link Redirect

I recently got my google rankings slapped. So I'm digging deeper into any issues my sites might have. One of them is that my sites have lots of affiliate links throughout. My links do use php redirects in a folder that is blocked via robots.txt. Is this enough though? I've seen people mention cloaking, but would that be an even bigger risk? And what does the cloaking involve? Just hiding the middle man from the bots?

Also, on a side note, some of my sites have drop down menu navigation that uses php redirects too. Is it a bad idea to use redirects in any internal navigation?

I use pretty link (wordpress plugin) more then a year and never been slapped.
 
try using a live redirect, meaning one that doesn't simply redirect via a script on your site but actually travels out to another site which performs the redirect.
