if you are individual then they do it manually about 2-3 weeks or even more.
if you are copyright agent company (and work for right holders like music coypright org) then you can send bulk URLs and its mostly automated.

Do the agencies need to show some legal proof for that? Do the sites need to be registered in llc or something? I mean how do they define that?

Yes, they need to provide documentation that they represent a person or an organisation who owns copyright. I read somewhere in BHW that Google is not serious about it and people exploit this loophole.
