Suppose a crypto exchange does some fraud with some user. Can it be challenged in court ?
First, what kind of fraud was it? Have you checked their ToS?

I believe they can be challenged in court since they are subject to the laws of their operating country.

However, I would assume this will be a very long process. You must have enough evidence, you must have gone through their ToS, where they are legally based, etc.
