I've seen everything from R (the stats package ) and Excel spreadsheets to... Well, not much else.

If you're doing A/B testing, particularly for tricky things like internal links and anchors, what tools do you use?

I use Notepad++

Internal links and anchors are not tricky things :D

When I got a link in any way (bought or made), wrote down a date, backlink and my page with an anchors

Buy any keyword-tracking tools. In every keyword you can able to add note in most of the tracking software have this feature. Every movement of your keyword will be clear after 1-2-3 weeks.
 
Google Analytics and Google Optimize offer one of the best data collecting and A/B testing solutions around.
And With Optimizely Web, A/B testing and other features as multi page testing are available for optimizing web pages.
Both are preferable to check and compare sites and optimize it
 
I've used Google Optimize for a lot of on page SEO a/b testing. It works actually very good.

You can test things without changing html/css and it integrates with AdSense and Analytics, which allow you to create experiments to optimize for ad revenue, for example.

You can try out Google optimize for free and can upgrade to Google optimize 360 for enterprise level testing
It doesnt have many niche to have tools like image upload feature, but it rools out many features updation everyweek.
