What's Difference Between Link Indexing from Google Webmaster & Link Indexing from Tools?

Google Webmaster - GSC (Google Search Console) helps to index pages of your own site. There is possibility to check indexing status of any pages of your site - when bot crawls them, when indexes them etc.
You can index only your own site's pages.

With Link Indexing tools you can index any pages worldwide - your own site, someone's sites, backlinks
This method is mostly for backlinks indexing

Oh, yes, If you index your main site with GSC - it's better because it's natural. No risk
If you do it with indexing tools - it can be risky because you may get tier2 backlinks linking to your main website (which may be harmful).
So it 100% depends on the indexing tool you use.

So, for main sites - GSC is the best option (if you have too many pages - use indexing API as well)
 
You must understand how they are index to understand the impact

Webmaster tools like you say (dude! we are in 2022 now, GSC ffs), try to index you straight away, both from manual submission, or sitemap or even, API. It's like the artificial way to say to Google, "hey I'm here". It's not better or worse, it's simply the way to keep Google updated.

On the other side, this linkdexing tools use many techniques , but all go through the same idea: they use pages where they publish the links sent to them. Those pages could be owned by them or not. Generally best indexing services have owned pages because they can "execute" the trick: they send via API those pages where they have put your link to GSC. The idea is that the crawler, get there, crawl your link and go into your page and crawl and index it. You coul think that is more natural that sending to GSC straightly, but there is a huge problem: you are sharing page with hundreds of other links which look SPAM AF.

This is why, from my point of view, linkdexing is a very bad idea for your own sites. If you don't own a site (lets say blasted links, or a parasite), it makes A LOT OF SENSE to use linkdexing tools. But if you own them, just shoot to GSC

There is a third trick that some people use: your own linkdexing site. If you own a MEGA site (say DR60+), that you know is being crawled on a daily basis naturally, just place some links to your sites there with certain degree of crawlability (for example in the footer of an article). This will BY FAR the best indexing technique of all, because it looks omega natural.

But personally, I think that linkdexing for your own site on any of it's forms it's overcomplicating your existence unnecessarily. Just forget about manually/programmatically indexing or do it through GSC/API. Don't waste your time on weird methods.

some indexing services are using Google Webmaster, so there is no difference
on the other hand, some indexing tools are building backlinks to your backlinks, which Google sees as beneficial.

There are other methods as well, where you can force a googlebot to crawl.

1: You can not only index domains listed in webmaster console.
2: You can probably bypass the crawling budget, depending on the mehtod.

None of em will guarantee to get indexed in SERPs, only in crawling index, though. It can speed things up, it can get google to crawl an URL, find a backlink or whatever, what it would ignore otherwise. But "indexing" services basicly can't index stuff, this is a bit confusing and I hate the word - but it kind of got the common tungue =D
They are more a "Send a google bot" service, expect google news methods, when they still work. There comes authority in as well and perhaps google trying to work out the algo-paradoxon.
 
If a link is indexed and seen on ahrefs for example, that don't mean it will be indexed by google too and seen in GSC.
 
its not necessary for google to index that link if ahref has done it.
I don't see this point - ahref is not relevant for google. They have their own Database...
The only case, where it seems usefull to have it indexed in ahrefs but not google is, when you want to scam someone in a domain sale.
