AHrefs is a fantastic tool! A little expensive if it's for a personal venture (startup) but well worth the money! These guys are correct in saying that some tools are slower to crawl than others.

Check out this web pinging service, if you feel your back links aren't being indexed quickly enough - feedshark (dot) brainbliss (dot) com. I stumbled upon it a couple of years back on an IM forum.

I found that certain tools didn't work with some of my sites, due to large amounts of Javascript, the crawlers we're struggling to get through it.

High quality back-links should be earned through high quality content and outreach. The key is to build a network of associates, that can promote your content - in turn earning mentions in a niche that is relevant to you.
