YT Ban due to flaggers why to be worried....

They worried because they are using different affilate offers, ppd etc which is hated by youtube. Flags won't affect white hat videos if there is no rules breaking (offensive or misleading content is the most common).

Oh, I didn't know that!
So What are the rest hated affiliate programs which bring problems except PPD please? What about offering Clickbank products as an affiliate on YT? Dose YT hate Clickbabk affiliates as well?

In my experience, Youtube is weary of affiliate programs especially if you're doing blackhat.

Clickbank it depends on how you are promoting the product.
 
YouTube sometimes removes clickbank videos too just because they don't like the way your promote the product. We will never know I guess :-)
