I use spyglass but mostly for checking competitors. For you own links your best bet is to start tagging them so you can do a search for the tag and know exactly how many of your links are index by Google.

The problem you have with majesitc and the rest of the tools out there is that you really have not way of knowing how their database compares to what Google is doing. There is no relationship between them so they could be showing you lots of your links but that has no bearing on what Google has. With site explorer you still had that problem but at least Yahoo and Google were in the business of ranking sites so there was some confidence they were looking for the same thing. With these other sites they are in the business of finding as many links as possible just for the sake of finding them.

That does not really give me any confidence that their results will be the same as Googles since they have a completely different goal.

Tagging your links so you can know exactly what Google has is really the best way to go in my opinion.
