Majestic often shows big differences when searching for a domain in their tool useing 'www' versus non-www URLs.

Even for Blackhatworld:

How come, and more importantly, which number do you trust most?

Which version of your website indexed in google, www or non-www? Just give preference to that

Google sees site as a 2 versions. With www and without www are different for Google.
Same as https and site.com/index.php

Its the way how backlinking works.if you make links for www.yourdomain1.com you will see those back when searching for www.yourdomain1.com.And one of them ( www or non www) should redirect to another so that you dont loose your link juice.
