I'm sure by now that changing links in description won't harm your ranking, but what about annotation? Has anyone ever tried?

What kind of links you mean?
I don't think that we should expect extra ranking of a YT video via annotation!!! That's my opinion.

I'm linking a site from my video trough in video annotation. now I have to remove this site and link another one. YouTube sometime makes you lose rank of you make changes to your video... is this the case?

I don't think you should have any negative impact from changing annotation. Strictly speaking I find split testing numerous changes throughout campaign deployments is crucial, so I have changed annotations dozens of times on the same videos with no recognizable adverse effects.

You should be fine .... now if you are actually using a real external LINK ... that might be different. I'm guessing you are NOT talking about an actual LINK from the annotation itself though. If you are ... my comments are less valuable.
