Set in your Webmaster Tools your language! If you want that your site have to be first in one country say to Google this by setting your Webmaster Tools settings.
Is there an additional strong player in Swiss that is not in German?.
Have you tried to make a Swiss version?
Check the host IP.
Check if the language is declared in the header tag on all pages.
p.s. I had the same problem (for client) - I check on few tools and there was shown not declared language even I declare it. I change the host and now is ranked better locally, but drop total in g00gle.com. Adding google map on contact page helps too. The name of some cities are duplicate in the world, so this can be something you must consider too.

The IP for the domain is Swiss.

I did not know that there is not a Swiss language, I am an ignorant American. A little less ignorant now. but still.
search for german keyword in google.ch and check it's rank.
location is swiss and people will have only two options either to use google.com or google.ch , but they will search in german.
so you should check rank by searching german keyword in google.ch .
also try to create two versions of site. (one german and another swiss )
Hahaha! I spend about half a year in the US, and believe me, I heard faaar worse. My favorite was: " Do you guys have cars in Germany?"
1. Is it consistently like this? I meant the rankings being lower in .ch than in .de? For how long?
2. Do you have strong competition?
3. How is your on-page SEO?
4. What language is the content in?
With SEO having too many factors being involved here, it's pretty hard to narrow down any clear cut answer ESPECIALLY since we have no idea who your competitors are or what they are doing.
does this locales use google.de instead of google.ch .. I have small experience with .de domains that's lead me traffic from Switzerland too .. anyway you can buy .de domain and redirect it to .ch domain
Two reasons that comes in my mind.
1. If I've understood right, you should target COUNTRY, not the language in Webmaster tools. I think you should change that.
2. Sometimes it might be that the competition in 'local' Google is harder than in other one. For example, if I tried to rank German keywords in Swedish Google, I'm sure that would be quite easy compared to ranking in Google.de
To get rank better in local country i suggest you to choose country specific domain TLD and use that country hosting with dedicate IP....
What is your competition ranking above you doing? Try to reverse engineer them.
