Why do sub pages rank higher than home page?

    I'm in a strange situation as I've never experienced any sub pages ranking better than my home page for any site I've built. My latest site is the biggest site I've made (500+ pages) and I'm now experiencing this issue.

    Has anyone had this happen to them before and discovered the cause and resolution?

    I know it's not Sandboxed or anything because this is happening on both Google and AOL, according to IBP. I'm on page 7 and 2 for a couple keywords, except the pages ranking in the SERPs are something like: mysite.com/search.html?q=s

    Anyone know why that could be happening? Should I just wait it out and expect the results to work themselves out, or is there a possible misconfiguration I need to fix?
