What to look for if your site is hacked? Signs? Tools to use? Monitoring tools?

    Hi I am paranoid to have my site hacked. It happened once with GoDaddy.

    I know that hackers - well at least the commercial ones, place footer links - but is there a tool or monitoring tool that you guys recommend?

    Also, if they place php on your site - is there a way to check for hidden files at the root level?

    I used a plugin once, dont recall the name right now but it would alert me when my files where changed... the problem was that it practically spammed me whit messages of files beeing changed in the wordpress core.. :S
