A few days ago I had a problem on one of my websites, there was some htaccess error and the directories were indexed affecting traffic due to thin content that came out of it.

I did what I had to do (set 403 for the directories) and submit URLs for removals and now things will hopefully go back to normality in a few days/weeks.

Question:
this week I was about to do a migration from HTTP to HTTPS for this website (yes I hadn't done it yet), would you suggest I should wait that the 1st issue is fixed (traffic goes back to normal) before I do this move, or would you do it now anyway and let google handle both things at once?

I asked this question to many people, nobody knows.
 
Converting from http to https will atleast boost some of your traffic. I would suggest you to wait until you get stable traffic and then you can convert to https.
 
Have you made a sitemap for your website on the Google Search Console?
 
1.Submit your https version in GMB tool
2.Setup your http version to be redirect into https version so that it will not matter your organic traffic
