I've never used subdomains and I'm thinking of putting one on one of my sites.

Does that mean in GWT that I have to register:

    sub.mysite.com along with mysite.com?

Does GWT basically treat them as seperate entities?

Yes, a subdomain is considered a separate domain from yoursite.com, so you would need to verify that domain in order to track the results (if they were considered the same domain, tracking Blogspot blogs on subdomains would become very difficult).

Here's another fact: did you know that the www and naked version of your URL are also considered separate domains (with www actually being a subdomain)? This is one reason why canonicalisation is important in SEO and why you may need to verify both version in the Google Webmaster Tools.
