Alright, we all know that the time it takes for links to show up in Google Webmaster Tools (as compared to the near "standard" Yahoo Site Explorer) can be what feels like AGES longer.
I've been doing something for awhile now that gets my links to show up in Google Webmaster Tools at a speed that feels like light years faster than the typical time frame....and it's SUPER STUPID SIMPLE to do.
I build 10 quality backlinks to....you may have guessed it: My Yahoo Site Explorer page! That's it. That's my trick.
This is it: Go to http://siteexplorer.search.yahoo.com/
Type in your URL (I'll use www.google.com as an example here). After you type in your URL, it will show the number of indexed pages as well as the number of backlinks.
Click the "backlinks" button.
Now, copy the URL that appears in your address bar.
Backlink to it.
That's it!
When you visit the link, it should take you immediately to the page that has already "selected" the backlinks button and is showing all the sites that link back to your site.

Yes, it does only show the first 1k backlinks. However, if you've got more than one link on one of those sites that Yahoo is showing as linking to you, and the second page of the same site isn't shown, google will now find it (and all the others on that site) a lot easier if it hasn't found the first link that Yahoo has already found (I know reading that is kind of confusing...just read it slowly).
Also, Yahoo may have found links to your site that Google hasn't found yet. It's not as if Google & Yahoo are in cahoots and share what links they've found to your site with one another...at least, not before you start using this trick...and then that is pretty much exactly what you're doing.
As for them not all being on the same page...well, google finds youtube videos that aren't on the first page of YouTube, it finds digg submissions that aren't on the homepage, it finds lenses on the squidoo that aren't linked to on the home page...etc, etc, etc.
Think of that first page of Yahoo that you're linking to as your "link home page". Google will find the others because the other pages are all linked to the page you just linked to (the 1,2,3,4,5,6,7,8,9,10 page buttons at the bottom of Yahoo Site Explorer are all links to other pages of your indexed links and they are on the same page that you just linked to...so it will spider them...the same way it spiders any other site that has links to other pages).
On top of that, google will visit that page more than once, and since the links that show in YSE are pretty much constantly changing/being removed/having things added, you're basically making sure that Google "keeps up on" your backlink status at the same rate as YSE is.
I mean, there really are endless benefits to doing this, hopefully this clears just a few of them up.
In any case, just do it. It works. Trust me.

I am a bit confused as to how this helps when yahoo site explorer only shows the first 1k backlinks?
