Can any of the current seo tools do this? Automatically only show positive rankings for keywords a site is ranking for and exclude the negative ones that went down?

Just show longer time frames - ie, monthly, not daily.

If you're any good at SEO, monthly numbers should trend upwards solidly.

If you're no good at SEO, well, there's just no hiding it.

There's lots of other factors (excuses) that you can say attributed to why the numbers aren't as expected MoM.

    Reporting both is better.

    Be truthful with your clients.

As long as the general trend is upwards you'll be fine.

    You dishonest monster, you!

Always show both sides of the report, but make sure that you have a good reason for the negatives. Don't leave your client in the dark.

And just sa tony_d says, if you're really not good you just can't hide it.

But what if the client says "Let me verify this report".... and checks Google him/herself?

You can pull a keyword rank report and sort it from highest to lowest

Everything on the report would be accurate; it would just emphasize the keywords that went up more than the ones that went down.... overall the visibility graph etc should be going up....
