Our main business site has got penalized mainly because of guest posts we have done in last few years. We are cleaning those links but i think it will easily take few months to get this penalty removed.

As a temporary solution, can we transfer the whole blog section of our website to new domain and redirect only blog pages to new location.Because, the only so called Unnatural links we built were to homepage and other services page

We have published lot of content on our blog which attracted lot of natural links. We are not redirecting services pages with unnatural links.

I am not sure if Google will see it as violation and make it harder to get the penalty revoked from main domain

It sounds reasonable and in theory should work, if you have your internal pages / blogs that used to rank well, you can redirect them to new location.

Why to get new domain, simply disavow bad or all link on this one.

I suggest that that aside from disavowing links, make sure to use "no follow" on your links. This will tell Google that you aren't linking to these content just to pass juice.

Just think about how long you gonna build authority for new domain. Maybe it'd better to wait a little?
