I have many sites in same niche. I use about same ad placement and same themes. But then I have this one site, where CTR has been about 1/3 what it is on other sites. What could be the reason for this? I have tried using different themes etc. but nothing helps at all. Any ideas what I could try? If you have reasonable suggestions, I can turn this into case study.

Are you running text based ads, images or a mixture of both?

Including the keyword in the Ad will help you. And increase the bid a little and check for the changes.

    Text based ads.

I'm talking about adsense on my site, not adwords campaign.

Have you tried text/image based ads? I usually get more clicks if i set ads serving to text and images. Also try some CTR themes like Heatmap or Bluesense.

I've tried almost everything, text based ads, image ads, both, different ad placement, different themes, changed content a bit etc. But still CTR for this site is only 1/3 what it is on other sites.

Any other ideas what to try?
