    Hi there,

my site has (necessarily) very many categories. Those are linked all in very organized suckerfish style menu in the top navigation.
Unfortunately now I have sitewide a real big bunch of internal links on each and every site which is not seowise.

Do you have any ideas how to overcome this problem? "No-Follow"ing them would be not my 1st choice.

    All ideas are very welcome!

Just put nofollow on your category and tags index. So it wont be a problem with index.
And bear that each time 1 link to another page, its mean you have to create 1 link to present page.
Better to say, you need to build link wheel between your internal page.

How many links are you talking ?

I have the same problem with one of my sites that hyperlinks out to a lot of maufacturers and dealers. Everytime Seomoz crawls the site I get a load of warnings.

Having researched the warnings I cannot find any risk of penalty, just a dilution of passed link juice. I made the decision to not worry about it and figured it was better to have the site functional for users rather than worrying about any what seems to be a marginal seo problem

There are what could be considered penalties. For instance, read what Matt Cutts said about tag clouds cause keyword stuffing.

His point is this ... lets say there is a blog and its doing ok, its not keyword stuffing. Then you add in a tag cloud. Suddenly, every page of your site links to, for instance, the top 100 tags. That's an extra 100 links per page. That's an extra 100 linked keywords stuffed into each page. It can cause penalties for sure.

There's not much difference (probably no difference) between a tag cloud of 200 tags, and a category structure of 200 categories. Whether you're linking to tags or categories, the issue of keyword stuffing exists.

So its best to silo categories if you have a huge site structure.

edit: one more thing. You're going to want to do a real silo, not just no-follow links so that it'd be siloed if ignoring the no-follow links. The reason for that is even though you can skip the dilution effect that way, you're still dealing with all the keyword stuffing of the anchor texts themselves.
