I put a 301 re-direct on my affilate links and they are coming up as errors in webmaster tools.

Should I add a nofollow/noindex setting for them?

what do you mean affiliate links? The link pointing to your aff offer? Why would you 301 redirect that?

I 301 it to turn the horrible URL into a nice looking url

Oh i see, sorry. You're putting a 301 redirect towards your affiliate link from a domain you have. I've done this myself and didn't see errors in GWT... not sure why you are, though i can tell you that adding a nofollow won't do anything... it only serves on function and that's to deny the passing of link juice. telling google to not index it would probably remove the error, but that depends on if you want it indexed or not.

hmm, well it has no other function other than being a intext link.

It simply serves as a page in WP with the 301 on it to make it a pretty URL

Just wanted to double check to make sure nothing would go wrong if I did
