My site got hacked and has several thousand spam pages

    Somebody added malware script through server. By the time, I got to know the spam pages were indexed. I removed the malware script from server, but even after 45 days the spam page still are indexed by google.

    How to remove so many of them?

    Ask your hosting company to install a backup of your site from an earlier date, then secure it better.

    After this has happened many times to one of our major websites I choosed SUCURU to be the only valid option. Pay for their service and set full security on your website and most often the hackers are gone. It's working great!

    This has been a recurrent problem on many sites when the DB is open in some respect. Try finding the script. If you are not equipped, try one of the security services that can clean up the site.

    Use Disavow tool to de-index the spam pages and re-submit for manual review.

    Just disavow those links by GWT and submit a reconsideration request. But, keep in mind it doesn't happen instantly. Google describes the process as it takes a number of weeks.
