I'm currently involved in a project that will potentially turn into 100s of blogs spread across many many hosts.

How to manage them all? Its a bitch to login into each and everyone to schedule posts, manage ads, etc etc. Are there any tools that allow you to manage networks of wordpress blogs AND that don't leave a noticeable footprint?

Use WPRobot Control Center. But it is subscription based. You have to pay monthly

WP Robot Control Center is cool, but this ain't an autoblog network I'm working on.

I'm not syndicating my content. Its all unique content. But I need to be able to update my plugins, post to my blogs and modify my templates.

You could try Wordpress Direct. I believe they have a free trial. I've used it but didn't like it although I have the same problem as you now a lot of Blogs to manage. I may have to go revisit it.
