I am in a situation where i want to add a phrase to my list of negative keywords, but i have a couple good ads going on that would be included in that negative phrase match. For instance, lets say i want to add "flowers" to my negative keyword list (this is a random example, not what I'm using). However, i have a phrase match keyword ad for "orchid flowers". Is there any way i can have "flowers" still be as a negative but my "orchid flowers" gets through the negative list?

Theres way too many terms that include flowers that i want to negative out but theres too many new ones. I would rather create a completely black list and everytually make a white list for things i want to pass form the negative keyword list rather than just have a blacklist.

It will be much easier for you if u divide your campaigns/ad groups to two main groups:
    1. Exact Match Group
    2. Broad Match Group

When creating an exact match group, you set all your golden kws as Exact match thus you don't need negative kws at all.
When creating a broad match group, you first:
    1. set all your exact match kws (from group 1) as negatives (so the exact match kws will only be triggered at group 1), and add your negative kws to the broad match group.

TIP: when advertising based on kws (mainly with adwords), good practice is to refrain from using generic kws as negative ones (for ex, that "flower" keyword you mention cannot be set as negative kw ). you only need to set long tail kws/phrases as negatives.

TIP2: You can set each negative keyword as either broad / phrase or exact match too.

Setting your campaigns as I said (one group for exacts and one for broad), will give you more control on your campaigns and will make your account highly optimized. You can throw the golden kws you find in group 2 (the broad match group) to group 1 (the exacts), and keep optimizing the broad match kws, i.e. adding more neg phrases to it.

    Good Luck
